NPC's can be killed as well lets not forget. A smaller guild (or faction) could target the critical NPC that has ability X that would help cripple the larger guild. They would need to be able to chip away at their power rather than hit them head on with inferior numbers.
In addition, since we're talking PvP, there's also the possibility of having someone from the smaller guild infiltrate the larger one and disrupt from the inside. This could be left to the PC's only or there could be a dynamic that the NPC's would do this on their own to help accelerate the ebb and flow / rise and fall of faction empires.
