Jon was just kind of a retard - he did the equivilent of allowing ISIS members to cross the border and become citizens, and didn't expect to get fragged by his own troops?
This kind of hits the nail on the head for me. In order for this storyline to work Jon has to be pretty stupid. Which is inconsistent with his previous intelligence level.
