Well it goes down differently in the book and show. In the show you had Roose mention to Robb that he was going to send his Bastard with men to free Winterfell, in the book some other shit happens and they betray the northmen army and take winterfell for themselves.

I am just hypothesizing that he was turned over to the Boltons for them to try to go home, since he is going to end up in their hands one way or another.
The show seems glad to change things quite a bit to make it flow better for TV but the basic events are there in some form, and Theon's fate is going to likely not change..
